I'm having three or four lumber and building supply companies look at my plans for takeoffs. One company, with a very good reputation in my area, charges a fee to do takeoffs. They said they had to send the plans out to a separate company to do the actual numbers. They also said the fee would be refunded if their proposal is accepted and purchased.

The other companies I'm looking at don't do this. I am surprised by this practice. Is this standard?

Also, are the guys at these companies (contractor sales) paid a commission? Should I expect them to be fairly helpful in dealing with an owner-builder? Or, are they more geared toward the contractors?

After the takeoffs are done, is it usual to pick and choose from the "menu" -- take roofing materials from one company, siding from another, lumber from yet another? I know I would. Or is it better to try to negotiate prices with one company, rather than jumping around?

Money is money, but time is money, too!

I went to Lowe's and they charge close to $500 for a lumber list.  They too will credit that money back if you spend $7,000 in the store (on anything).  Home Depot does not do takeoffs, they wanted the lumber list.  A private lumber company was willing to do it but they needed to work off a 1/4 inch scale (I presented 1/8 scale).  Can't offer any information as far as picking off different lists.

For the most part, I cherry-picked the list. Most of my lumber came from one supplier, my siding from another, etc. Once I had more personal relationships with the reps, I had no problems asking them to price match to a lower price - sometimes they would and sometimes they wouldn't. Sometimes you pay more for product because you get better service (free delivery, free pickup of excess material and credit to your account, etc.) as your time equates to money.

Lowe's and Home Depot will neither offer you the best price on most items, nor the best service. However my doors came from Home Depot, my air tub special order from Home Depot (plumbing supplier couldn't even come close on price match), and I purchase material if I needed it quick from Home Depot, but this was based on how close they were.

Not sure if my experience was different because we now have several Home Depots to pick from, but I took in our design plan and said I want a quote. I got very detailed in what I wanted. They were very helpful at the new Home Depot. I was called back the next day with my quote. Have you used the quote tool they have on their website? It is really helpful.
